Your first boundary is the river where you apply the real tide...
The second boundary is the tide but didn't apply the tide

The problem of dry boundaries error message has been answered many times in this forum, use the search engine.

Really strange if the same Tomawac computation gives so different results with and without coupling.
The main difference is in the water level (used to compute wave propagation). As you have tide in your Telemac model, did you check how the water level is in comparison to the fix level choose for Tomawac alone simulation.
Another effect could be linked to currents but with less effet I think.

I think this is not already possible with only using keywords in the steering file.
You should use the user fortran capabilities to do that.
Use the bnd_spectra.f file and adapt it to fix the interpolation subject and only use 1 time step...

Measuring a water level is easy and simple contrary to the measure of a discharge.
I don't have any simple answer to give you a solution to such problems. probably different options should be explore: use sources instead of boundary, modifying locally the geometry of the outlet (lowering local bathymetry to create a pool will reduce velocities) ...

If you also read the forum rules, you will see that you should use the latest version of Telemac...
For your questions:
1) To use the weir law, you should have solid boundaries
2) the numbering in you example is ok but you should take the number from the conlim file
Last but not least, you probably should add one node on each lateral side of the boundary to ensure to have two separate liquid boundaries in the computation

This leads me to a more basic and maybe stupid question but how you explain the difference between length/width 1000/1 and 1/1000 as for me is the same object with only 90° rotation
